The school was opened on 7 January 2002. Initially, the school was known as Sekolah Menengah Kebangsaan Agama Jempol (SMKAJ) before it was changed to Sekolah Menengah Agama Persekutuan Jempol (SMAPJ). The school is being upgraded as Sekolah Berasrama Penuh Integrasi Jempol on 3 December 2002.[1]
The school was initially staying at the Sekolah Menengah Kebangsaan Batu Kikir (SMKBK) for almost seven months pending the completion of the school building. Sekolah Berasrama Penuh (SBP) merupakan kumpulan sekolah menengah perdana dikhaskan untuk pelajar-pelajar yang mendapat keputusan cemerlang di dalam UPSR dan PMR. Tujuan asal penubuhan sekolah jenis ini ialah untuk memberi peluang kepada pelajar bumiputera di luar bandar. Ini adalah kerana pada awalnya, sekolah berasrama hanyalah sekolah berasrama Inggeris / ala Inggeris (seperti Kolej Melayu Kuala Kangsar) yang terhad kepada anak-anak Raja dan orang kenamaan sahaja. Namun kini, semua sekolah berasrama penuh adalah sama dan terbuka kepada semua warganegara Malaysia.
Di sekolah berasrama penuh waktu belajar telah diatur oleh pihak sekolah dan setiap pelajar perlu mematuhi jadual tersebut. Inilah satu keunikan kehidupan sekolah berasrama penuh dibandingkan dengan kehidupan pelajar di sekolah harian biasa.
Sejarah penubuhan SBP bermula pada tahun 1890, ketika R.O. Winsted menjadi Timbalan dan kemudiannya menjadi Pengarah Pelajaran Tanah Melayu.
